It you move and then select an action but use 'right click' to cancel this action, you will lose the option to 'cancel movement' making the movement permanent.
Something else I noticed that while not really a bug but more of a visual thing that can lead to a loss of en points is that if a unit moves then you select an action (attack) but then select 'cancel movement', that unit visually keeps the hit percentage of before the movement was cancelled.
Eg. Accuracy before moving 70%, move and then cancel saw it increase to 100% upon firing. But if the accuracy before moving is 0% and then you move to give it at least a few digits of percentage (like assault) you will still be able to do that action after using 'cancel movement' (usually resulting in a miss rather than a 'its hopeless captain).

right click only deselects the unit and isn't intended to cancel a movement order. only clicking the button will do that.
I've now made it so that clicking a weapon button removes the cancel movement order to prevent the other issue.
thanks!
