It's possible [though difficult] for you to keep your merc ships alive right up until the end, We know that most of the crew survived [or most everyone who mattered anyway] but for obvious reasons the merc ships weren't in the ending so i sort of got to wondering as to what might have happened to them or what people thought might have happened to them.
I doubt the crews of the Ceran gunboats would disagree with shields final decision while the Alliance and Union ships possibly would have ditched or even turned against him. But then on the other hand you have the ships who had followed you through hell and back [while the Union ships likely have an actual contract] so the crews of those ships may not have been so quick to abandon you?
It's most likely the Gunboats and Falcons were sunk while the Alliance / Union ships just left you but i might be wrong?

After the fight with the Ascendant everybody thought that the war is over. So the mercenarys might have left the Sunrider. I played the end of LD just one single time so I can't really remember everything, but I think the mercenarys were disappearing right before the massacre.

That would make sense, with the war over they'd have no reason to stick around. Though i doubt the Ceran gunboats or Falcons would up and leave its very possible their crews weren't ready / able to launch after the massacre. They may have also had Alliance plants who stopped them trying to join up with the Sunrider. It's a silly thing to be thinking but i dunno i kind of grew attached to those merc ships, not as much as any of the actual characters obviously but they were kind of endearing.

no after the fight the only mercs you can rely on are the ruvyian ships and the cera gunboats. remember towards the ends the sunrider became public enemie #1 cause of the whole massacre at the ceremony by chigara. so you were sought after by both alliance and pact forces. and obviously the mining alliance wouldn't want to jeopardize their relationship with them by supporting you so they abandon you as well

I agree the union would most likely abandon you too. As you are from Cera, the Ceran gunboats would support you. The Ruvyian falcons would most likely support you due to the fact that they are neutral just like the sunrider.

On the other hand Icari did state that the union might be less willing to assist kayto after the sunriders last mission.
